Mark on Twitter - "Hey guys, do you know if I can use a Desert Twister to destroy a card with protection from green? Also, can direct damage counters hit through in that same situation? Thorn Thallid. It's a green creature that gets spore counters each turn, and 3 counters can be exchanged to deal 1 damage directly."

The answer to both questions is no since the Desert Twister and the damage from the Thorn Thallid are green they won't work on a creature with protection from green.
