Jesus prayer was to protect His followers as a shepherd protects his sheep. Jesus wanted His disciples to know that God understands the battle between good and evil. God also understands how following Him is directly against the darkness and mission of the world.
The world, being full of sin and evil, wants to crush anyone who believes in God through Jesus; but Jesus prayed that God the Father would extend His supernatural protection to those who do follow and believe in Jesus as their Savior.
