With the X-Files shut down, Mulder and Scully are assigned to separate divisions, and Mulder is stuck on fraud surveillance. But when a senator gives Mulder a tip about a possible alien signal in Puerto Rico, he vanishes to find the truth before the government can cover it up, and Scully is left behind to figure out where he’s gone.  

Will Mulder find the aliens or will the aliens find him?!

Deep Throat calls Mulder and instructs him to watch a news broadcast. A man who led police in a high-speed chase jumped in the harbor and is presumed dead. Mulder and Scully can’t figure out what they’re supposed to be looking for. But as clues lead them to a science lab and the doctor working there is murdered, they start to realize they’re on the trail of something extraterrestrial… and it’s something someone wants kept secret.  

It’s probably aliens...

“People die... but they're not supposed to come back.”  

A man is killed at a jet propulsion lab and the dead man’s equations have been changed. The only other person around is the janitor, who has no motive and who is mentally disabled. Mulder is convinced something strange is going on. Scully thinks it might have just been a tragic accident and is unsure why Mulder is interested in the case. But when another scientist is killed, they must figure out what’s happening before anyone else dies.

Spoiler: They do.

Those fish are dead. They just don’t know it yet.  

A cop is thrown from a window and the only other person in the room is an eight year old girl. The girl swears she saw another man in the room and her sketch looks like a deceased officer. Mulder thinks it might be a poltergeist or psychokinesis… or maybe something else. Scully is doubtful but wants to find the truth before more people die.   

And the truth IS out there! It is...

In which we find out “where Squeeze goes…”  

Eugene Victor Tooms is up for release at his sanitarium. He was never convicted of any crime beyond assaulting Scully, as there wasn’t enough evidence, and all the experts feel he’s ready for release. Meanwhile, Assistant Director Walter Skinner warns Scully that if she and Mulder don’t start playing by the book, the X-Files might be dissolved. Mulder and Scully must find evidence to arrest Tooms before he kills again.  

’Cause he’s gotta get him a liver!

"They’re everywhere."  

A group of loggers vanish and the forest service suspects eco-terrorists. The FBI is brought in and Mulder pulls strings to get the case, since a similar group of workers vanished from the same area in 1934. Once there, Mulder and Scully discover strange glowing bugs and a man in a cocoon. Is it a eco-terrorist murder plot or did the loggers unleash something when they cut down an old tree?
