Put two and two together

means to figure something out by connecting small pieces of information.
Examples:

1- She cleaned the house twice, checked the time every few minutes, and wore the perfume she always saved. You could put two and two together and know someone important was about to arrive.

2- Her father kept asking if she ate, if she slept enough, if she needed anything.
 He never said “I miss you,” but she could put two and two together and hear the love behind the questions.
