Adler makes the ultimate sacrifice to help Scarecrow, enlisting Will to preserve his legacy. Penny and Judy help John, Maureen, and John hatch a plan to regain control. After an alien invasion, the squad is faced with a heartbreaking proposition -- should they send the 97 kids on a Jupiter with the engine? After the decision is made, Dr. Smith shockingly teams up with Maureen in order to keep the aliens from invading the Jupiter. Judy gets promoted to captain and inspires the kids while Don helps a distressed Maureen and John. Finally, Judy and her siblings come upon a wild discovery -- that they are headed towards the Fortuna, the ship that Judy's biological father was on.

After rescuing the crew, Maureen is stuck a space pod and John must come to her rescue. Unfortunately, Hastings has other ideas and devises a plan to leave them stranded. Meanwhile, Penny and Will try to figure out a way to help Scarecrow. Penny tries to get Vijay to assist, but Dr. Smith is working with Hastings to intimidate him. With Judy's help, the kids figure out a way to get Scarecrow to a Jupiter. Although Adler initially wants to stop the operation, he has a surprising change of heart when the robot appeals to his humanity.

After learning that the colonists would be left behind if they can't filter the water on board Maureen plans to stage a mutiny to get the resolute to the gas filled planet nearby to siphon ammonia out of the atmosphere. With a group of workers on her team she takes over the deck and flies the ship into the other planet. Hastings is in another part of the ship planning his own mutiny with John and Judy. Trying to convince them that Maureen is out of control and tell them both about Maureen's deal with him to get Will in space. Hastings opens the airlocks in hopes of getting Ammonia on board the ship and is eventually foiled by Maureen who gets the doors closed and the mutiny ends. During the chaos Will, Penny and the robot are running around the ship and the robot has a mind of his own, and wants to save his friend, Scarecrow. Scarecrow is dying and in the end the robot refuses to help Will get home.

Evolution, Will, and the robot are reunited at last. They travel 200 km across the desert with maureen and Adler. Along the way Will teaches the robot about friendship and introduces him to the horses. You see real feelings and compassion from the robot in learning to love the horses. After the death of a horse, we see the robot grieving which eventually weighs on Adler who allows the robot to get onboard the transport without restraints. On the Resolute John has been healed and has now learned about a strange communication from space that has Hastings and the captain worried. After teaming up with Dr. Smith he works on a sabotage of his own to find the source of the noise and learn of an impending invasion of several hundred alien ships.

The mechanics return from the planet to the Resolute and with them they bring a small amount of metal eating fungus. This fungus slowly starts to eat the ship. Leaving Penny, VJ, Dr Smith and the Science teacher trapped in a section alone after part of the floor collapses. With more of the ship being slowly dissolved and After several futile attempts to save them, the captain decides that the section of Resolute they are on must be severed by an explosion from the rest of the ship in order to stop the infection from spreading. Certain death faces the group. But Don has other ideas and quickly creates a plan to save them by cramming them all into a freezer not exactly suitable for space or four people to fit in. BAck on the planet Maureen, Adler and Will are nearly being eaten by alien scavengers when out of nowhere a light blinds them. It's the robot! He leads them to a cave to show them pictographs of memories from him and Will. But then Will notices that the robot is not his robot and he goes into attack mode, and is swiftly killed by Adler and his robot killing suitcase. Will hasn't given up though and after leaving the cave he falls into a pit and straight into the arms of his real robot.

In episode 5 "Run", the show opens with John desperately clinging to the side of the well. A flashback brings us to see Judy as a child and many memories of her and John, as she grows up. John plummets to the bottom of the well and is now faced with the threat of death if Judy can't reach him in time. With metal eating fungus wreaking havoc on all the equipment on the planet, Judy is forced to run 23k to reach her dad, facing alien animals and hot temperatures the race to reach her dad is under way. Meanwhile, Adler, Will and Maureen are preparing to leave the Resolute and head to the planet in search for the robot. Back on the Resolute Dr Smith has assumed her position as a psychiatrist, successfully tricking all the crew on the ship. Penny, however, wants to know what she is up to and follows her and a trail of clues into the trash compactor with VJ to find any clues of Dr. Smiths sabotage. Many challenges ensue and near death experiences, but in the end John is rescued, Penny is saved by VJ and Adler, Maureen and Will are on the hunt.
